All three mean to cause disorder, in increasing strength. 搅乱 is the mildest, simply stirring things into a mess. 扰乱 implies disturbing something so it becomes disordered or uneasy, as in 扰乱秩序. 捣乱 suggests deliberately making trouble or sabotaging, and is the harshest of the three.
